Which DB engine do y'all usually use for MySQL ... MyISAM or InnoDB, or others?

I'd seen that MyISAM supports full-text searching, but InnoDB lets you use trasactional stuff easier ...

Neato.
So if I need to write a custom SQL to connect the models, does that mean I don't need to specify the associations? Or would the associations still be helpful?
